I'm not sure if you want to change the opacity of the header or the transparency. Opacity will fade it into background. For example
header {
background-color: transparent;
opacity: 0.5;
}
In customizer -> additional CSS So try changing the background color AND opacity and hopefully you will achieve the desired effect.
