Just need some clarifications. The theme comes with two types of menu : classic and burger menu (overlay). Or we are talking about a different homepage on mobile and desktop?
It seems you only allow for one version. I've attached your menu allowance, and the allowance from another theme I've been using. The other theme allows for a separate menu for mobile devices. Normally I'd have an option to create two different menus, one for a desktop, and one for a mobile device.

We have two versions of the menu: classic or overlay menu. You have this setting in customizer -> general settings
For mobile you have always the burger menu.
