Tim, the documentation is describing the available options and templates throughout the theme, among others.
Each page template may have a specific set of options in the page options. Each portfolio item has it's own options. This theme has minimal style, therefore we wanted make the configuration settings lightweight and within theme's design.
Now, if there are particular custom changes you want to do, we can help you if you give us the details.
